Soil microbial homeostasis is a critical factor for maintaining sustainable agriculture and ecological resilience. However, current machine learning approaches often prioritize prediction accuracy while neglecting crucial elements such as microbial interactions, uncertainty quantification, ecological homeostasis, and the necessary decision support required for governing functional nanoparticle systems within complex ecosystems.
Addressing these gaps, researchers proposed an Artificial Pedosphere Intelligence framework. This system is designed to predict the Microbial Homeostasis Deviation Score (MHDS) by integrating several advanced computational techniques into a unified ecological intelligence pipeline. The framework utilizes a Microbial Co-occurrence Graph Attention Network (MC-GAT), incorporates homeostasis-constrained learning, employs a Deep Kernel Gaussian Process (DKL), and leverages Bayesian Multi-Objective Optimization and SHAP-based explainability.
The methodology involves constructing an ecological feature graph, learning biologically informed representations of the soil environment, estimating predictive uncertainty, and subsequently performing simulation-based optimization. This process allows the framework to identify environmentally balanced strategies for nanoparticle governance. The model was implemented using Python 3.10 with libraries including PyTorch, PyTorch Geometric, GPyTorch, BoTorch, and SHAP, and was rigorously evaluated using the Kaggle Soil Microbe Dataset, which comprises 100,000 soil samples.
The proposed framework demonstrated significant performance, achieving an R² of 0.962, an MSE of 0.007, and an MAE of 0.016. This represents an approximate 2.3% improvement in R² compared to the strongest baseline (0.94). These findings confirm that combining biologically informed graph intelligence with uncertainty-aware optimization offers an accurate, interpretable, and scalable solution for ecological decision support in sustainable soil management.
