Evaluation of EDTA-Audit on 142 plant genome assemblies found that the tool flags missing files and unusual transposable-element profiles for further review.

A software framework called EDTA-Audit was evaluated as a deterministic post-processing screen for quality control of transposable-element annotations generated by EDTA. The study tested version 1.0.0 on 142 plant genome assemblies processed in a concurrent batch. The tool assigned each output a PASS or FAIL outcome, recorded diagnostic reasons for flagged results, and helped identify missing required files as well as unusual transposable-element-content or transposable-element-library profiles requiring troubleshooting or manual inspection.

The framework consolidates checks that would otherwise need to be conducted separately for each EDTA result directory. These include the presence of expected output files, reported transposable-element content and the sizes of transposable-element-library files. EDTA-Audit is a post-processing tool rather than a new annotation method: it examines completed EDTA outputs and summarizes whether they satisfy predefined checks.

Its batch reports provide an organized first-pass screen for prioritizing results that require further attention, without replacing expert review. Evaluation combined a pilot analysis with a full-dataset summary. Thirteen of the 142 assemblies were selected as a pilot case set to examine the behavior of the default Plant Mode thresholds.

Audit outcomes were then summarized across all 142 assemblies. During this evaluation, EDTA-Audit generated PASS or FAIL labels and diagnostic explanations for flagged outputs. Reported functions included detecting missing required files and highlighting atypical transposable-element-content or transposable-element-library profiles.

The results position EDTA-Audit as a practical quality-control utility for batches of plant genome assemblies. By combining file checks with taxon-informed profile warnings, the software gives users a consistent way to separate outputs that meet the configured criteria from those that need closer inspection. The reported evaluation was limited to the tested dataset, default Plant Mode settings and version 1.0.0, and the tool did not establish that a PASS label guarantees the biological accuracy of an annotation.

The authors instead describe its role as a first-pass screen to organize review and focus troubleshooting. EDTA-Audit v1.0.0, the version used to generate all reported results, was implemented in Bash. The repository has since been updated to a Python-based v2.0.0 implementation, developed with the aim of improving usability, maintainability and extensibility.

This later implementation does not alter the scope of the reported evaluation, because every result presented in the study came from v1.0.0. The study was published as accepted research in Plant Methods ; the supplied early version carries a permanent DOI but remains subject to further editorial changes before replacement by the final version of record.
